Lieutenant General Thomas Cirillo Swaka, the deputy head of logistics, is the highest-ranking officer to resign since former Vice President Riek Machar fled after his supporters clashed in Juba in July with soldiers loyal to President Salva Kiir.
“Those doing unlawful acts, raping women and girls, this is not the policy of the government, the body of woman cannot be taken by force,” Salva Kiir said.

The army said it moved in after spotting rebels loyal to former vice president Riek Machar trying to steal cattle in the small village of Adaab el Bahr in Unity State.
South Sudan is suffering in hate speech to violence against certain ethnic groups which could result in mass atrocities if the government does not act.
“The allegations of use of chemical weapons by Sudanese Armed Forces is baseless and fabricated,” Sudanese U.N. Ambassador Omer Dahab Fadl Mohamed said.
Political rivalry between Salva Kiir and Riek Machar sparked a civil war in 2013 and, while the pair signed a shaky peace deal a year ago, fighting has continued and Machar fled the country after the eruption of violence in
Sentry, a group co-founded by actor George Clooney and activist John Prendergast, said South Sudan’s leaders on both sides of the civil war and their families had profited from the conflict.
The newspaper’s headline on Tuesday’s read “Kiir, Machar, Top Generals, Implicated in Sentry Corruption Report”.
The government and the Security Council agreed “that the humanitarian and security needs of the people were paramount.”
“The international community is frustrated with the obstruction of UN peacekeeping operations that has gone on for too long,” US Ambassador Samantha Power.
“He was being pursued constantly since he withdrew from Juba,” said an opposition spokesman, Mabior Garang de Mabior, adding that Mr. Machar would soon travel to the Ethiopian capital, Addis Ababa.
Hundreds of people were killed and the United Nations said government soldiers and security forces executed civilians and gang-raped women and girls during and after last month’s fighting.
The latest move, which comes a week after he replaced Dr Machar with Taban Deng Gai, is against the provisions of the August 2015 agreement.
Salva Kiir issued ultimatum last week, saying Machar had 48 hours to contact him and return to Juba to salvage last year’s peace deal, or face replacement.
“I am appealing for your return while reiterating my 100 percent commitment to ensuring your protection and overall security … ” President Salva Kiir said.
“He is not returning to the bush, nor is he organising for war,” spokesman said, calling for outside force to act as buffer between Machar, Kiir’s forces.
“On behalf of the President, the Foreign Minister urged the diplomatic community to remain in Juba and support the TGNU and the restoration of peace and security”, partly reads the statement.
